Is it possible to raise your reputation in game?
I got bad reputation after extracting serum.
Is there any quests that can change that reputation?

I haven't found any quests that raise your reputation. However there are usually less "final" ways of completing quests that you'd need to choose. Letting people live (Serenity, Morality, Tenacity, etc) helps a lot! That serum extractor is nasty!
